I want to extend my stay in the EU by a few weeks and am a citizen of two non-EU countries.  Can I exit on one and reenter with another or are biometric checks used to identify this?

Are both of your citizenships / passports legit? If so, you probably won't have a problem. The biometric data on the chip is read and as long as everything matches what is written on the photo page and you, then no alarms will go off. My experience is that one country does not communicate with the other countries on border control unless you are on an interpol list. Don't use the airport. Use a busy roadside border.

You would be stopped at the border upon re-entry.
